Any idea how does one apply for a warrant? Is this also valid for hoisting
on boats (and pleasure crafts as yachts), of course, if one has appropriate
warrant?

As a naval reserve officer and a captain in the Dutch merchant marine,
you may ask Her Majesty the Queen for permission to fly the Naval Reserve
flag.
You do this via the C.O. Personnel Dutch Navy / Officers branch, who
will check your status and will send your request via the ministry of defence
with his recommendation to the Queen. When passed you will get a Royal
decree granting permission to fly the flag on Dutch seagoing Merchant ships
over 300 gross tons,
belonging to the one Dutch shipping company you are sailing for.
A copy of the Royal decree must be carried on board of the ship you
fly the flag on, it may be checked by any naval vessel or by a naval port
harbour master.
Sorry but you are not allowed to fly it on your private yacht (after
retirement).
The Dutch Navy Yachtclub has a special pennant.
